I'm on version 1.5.0.1343a (x64)
Under "Tools / Options / Indexes" I have included all my drives:
C:\ WinOS 2 Tb
E: \ Hitachi 3 Tb
F:\ Western Digital 1 Tb
H:\ Tools 800Mb
I:\ Backup1 1.5 Tb
L: Backup2 8 Tb
All drives are indexing except for drive E:\ Hitachi. I have all files in drive E: backuped up on L:\ Backup2
but for whatever reasons the drive E: files don't appear in the index, and they do on drive L:
I've checked for all parameters (I think), and they are all the same.
All my drives were displayed when I was on Version 1.4 but not on 1.5.
Did I miss something in settings?

Is your E:-drive listed in menu:Tools > Options > Indexes > NTFS?
If so, select it in the Local NTFS volumes: list and enable Include in database
If not, go to menu:Tools > Options > Indexes > Folders and add it there.

All my drives have the Include in database selected.
Your second option worked, but I find it odd since no other drives need to be added to the Folders section. It's only after I included drive E:\ in the Folders section that I was able to index all files in the E: drive.
The question is, How come no other drives need to be included in the Folders section but only the E: drive ?

Your E: drive is most likely exFAT.
To confirm:
Right click your E: drive in Windows Explorer and click Properties.
Check the reported File system.
Everything will automatically index fixed NTFS volumes.
Users will need to manually include exFAT volumes under Tools -> Options -> FAT.

I confirm that my E: drive File Sytem is NTFS, like all my other internal and external drives.
Could it be that Search Everything is corrupted just for that drive?

Could be.
Please try removing Tools -> Options -> Folders -> E:
and force Everything to reindex your E: drive:
In Everything, type in the following search and press ENTER:
/reindex e:
Does Everything find any files on your E: drive?
