If I highlight a number of files in Everything, Which, on my system, appear as red, then lose focus in Everything, the lines appear grey.
If I then return to Everything and try to delete the files I've highlighted (by pressing delete), it doesn't work, Everything goes to search.
I have to right click to make the selection active again. A lot of the time I want to shift-delete the files, so I have to right click, then click on the status bar or esc to get back focus.

Can't say I've seen similar.
An Everything (global) hotkey you may set up, that you've pressed while outside of Everything?
Anything outside of Everything that might be interfering?
AutoHotkey perhaps?
Maybe test in a new instance of Everything, no changes, & see if the same occurs?

What OS? 10 or 11? Isn't "stealing focus" part of the modus operandi of those systems?

Have you enabled Tools -> Options -> Search -> Focus search on activate?

Everything should restore focus to the last focused control on activation.

It's normally off by default.
When enabled, Everything will focus the search box when you activate an Everything window (eg: alt tab to Everything, click on Everything, click on the Everything taskbar button, etc..)
