I have one online C: drive now.
Both of the C: drives are shown here as being online:

So they are the same indexes / drive but they are different?
What is the explanation for this?

I'll guess what you're seeing has something to do with Tools | Options | Indexes -> NTFS -> Automatically remove offline volumes ?
(Similar can be seen with Indexes -> Network Drives, & elsewhere.)
And at some point you had add/removed or whatnot... [& I'm not sure after that]... ?

So apparently it remains a mystery. OK, probably not that important either.
So then I should remove one of them, but which one? Or I remove both of them and let Everything automatically rescan the the C: drive? How would I do it?

You have included multiple instances of your C: in your index.So they are the same indexes / drive but they are different?
What is shown under:
Tools -> Options -> FAT
Tools -> Options -> NTFS
Tools -> Options -> REFS
Tools -> Options -> Network drives
Tools -> Options -> File Lists
Tools -> Options -> Folders
Do you need these drives in your index any more?
-If not, please remove them by selecting them under Tools -> Options -> (FAT/NTFS/REFS/etc) and clicking remove.
If you want to keep these offline volumes you are going to end up with duplicated volumes.No, no, that never has been activated. I want to keep all of the offline volumes.
Consider converting them to EFU file lists (Select the drive from the folder sidebar and export as EFU)
Remove the offline volumes and index the EFU file list copy.
Include a nice description in your EFU file list filename.

These are different and the same Win installations on C:. Everything automatically added them.You have included multiple instances of your C: in your index.
And before there was one online C: and Everything displayed TWO online C: drives with different content / amount of files and I could double click an item in each of them and they are opened, etc. I didn't understand that. Now these to indexes (one of them shows over 1 mio. files in the result list, the other over 100.000 files) show the SAME drive respectively when I click a folder in one of them it opens it and when I click a folder in the other one it opens it as well on the same drive. Y: is shown as offline:
But when I click to open a folder in the Y: index it is opened. For example here:

OK, I just will make an efu of each of those (strange?) indexes and just leave the / one C: drive.
Sorting file names lasts extremely long.
