To show the Search Everything... folder context menu item when right-clicking folders:
- In Everything, from the Tools menu, click Options.
- Click the General tab on the left.
- Check Show Search Everything... folder context menu item. (make sure this is tick-checked)
(If this is indeterminate/square-checked then the context menu is partially installed) - Click OK.
For the best results, ensure Everything is running as a standard user:
- In Everything, from the Tools menu, click Options.
- Click the General tab on the left.
- Check Store settings and data in %APPDATA%\Everything
- Uncheck Run as administrator.
- Check Everything Service. (Please make sure this is tick-checked and not square-checked)
- Click OK.
- Exit Everything (right click the Everything tray icon and click Exit).
- Restart Everything.

Everything creates the following registry key:
HKEY_CLASSES_ROOT\Folder\shell\Search Everything...
Under this key, there is a String Value with the Name: Icon
With the value set to: C:\Program Files\Everything\Everything.exe,0
This defines the icon in the context menu.
