By default, every single file and folder is searched which is not what I want. I want to specify a few select folders, and always limit search to those folders only. How can I do this?
I tried going to Indexes -> Exclude, adding C drive as an excluded folder, and then going back and adding the folders I want to search under Indexes -> Folders. This doesn't work, it still excludes every single folder.

Easiest way to do this would most likely to follow the steps below. First disable NTFS volumes from the index. Then add the folders you want. You don't need to exclude anything unless it is a subfolder in your added folders.
Options > Indexes > NTFS:
Try to remove the drives you can. Those that you can't remove uncheck "Include in database". Also, uncheck "Automatically include..." at the top.
Options > Indexes > Folders:
Add only the specific folders you want to add. In this case "C:\temp" has been added.
There is no need to specifically exclude something unless it is under something that is included. For example, if I've included "C:\temp" and I had directory "C:\temp\excludeThis" then I could add that to the excluded list. Otherwise you can just include what you want.
Here's an example of the results. I have set results to be empty when search is empty so the search term * is used to include everything in the index.

Create a filter or edit the Everything filter and add something like this to search for
c:\temp |c:\documents
c:\temp |c:\documents
