I have Version 1.4.1.935 (x64) on a Windows 10 machine. Under Options / UI both Create a new window from the system tray and Create a new window when running Everything are checked.
Yet, if I have a window open and click the icon in the task bar the existing window either closes or opens. Can I get it to open a new one?

With a fresh out-of-the-box Everything with default settings:
After enabling Create a new window from the system tray and Create a new window when running Everything, I can double-click the Everything tray icon and get a new window.
After also enabling Single click tray, I can single-click that icon to open a new window.
Recently there was made some optimization in the single-click function, so please update to the latest nightly build (currently 1.4.1.964).
Instructions on how to install are in that same thread.

The Toggle window from tray icon option will override this functionality.
Have you enabled Toggle window from tray icon?
To disable Toggle window from tray icon:

To disable Toggle window from tray icon:
- In Everything, type in the following search and press ENTER:
/toggle_window_from_tray_icon=0 - If successful, you should see toggle_window_from_tray_icon=0 in the status bar for a few seconds.
