Everything should automatically scan folders on startup that missed their last scheduled update.
To start Everything on system startup:

- In Everything, from the Tools menu, click Options.
- Click the General tab on the left.
- Check Start Everything on system startup.
- Click OK.
- In Everything, from the Tools menu, click Options.
- Click the Folders tab on the left.
- Click Add... to add a new folder to your Everything index. (Note: your NTFS volumes are already included in Tools -> Options -> NTFS)
- Select a folder index.
- Choose the desired update frequency.
- Click OK.

I noticed, when a computer is off for a little while, and you I start it up again, is does not see files (in folders on the network) which have been made in that time the computer was off.
Is it possible you add the possibility the computer scans folders when you startup computer?

Everything does this already.
It may take several minutes for Everything to update all your folder indexes.
Update progress is shown in Tools -> Options -> Folders. ([Updating] is shown next to a folder that is currently being updated.)
