File missing from index

I have a strange bug where one file is missing from an index, but when I create a copy of this file, the copy shows up just fine.

1. There are two files on the Windows Explorer screenshot EverythingBugExplorer.JPG (see below): git.exe and its copy git.exe2
2. However, in search, there is only ONE file git.exe2 on the Everything Search Window screenshot EverythingBugSearch.JPG (see below). The original file in the same folder git.exe is missing (search window is sorted by path)

I've tried rebuilding the index, but it didn't help. Other files in the same folder are searchable. The only thing that fixed it was removing the file and renaming the searchable git.exe2 to git.exe

Version 1.3.4.686 (x64)
Windows 10.0.10586

Are they hard links?
Don't recall if 1.3 handled hard links?
But if not, 1.4 beta does .
