Whenever I update, it fails because the service is already running and it also fails to remember the options I ticked when I first installed.

You should update the installer to stop the service if it's running, then replace it and restart it.

It may time out in which case an error message should have been displayed.

667b should remember the last install options if you save data and settings to %APPDATA%\Everything.
